I can recommend the Travelinescotland.com website for planning all public transport journeys in Scotland (buses, coaches, trains, ferries). They give you all your options for your chosen journey (you fill in starting and finishing points), with timings and service providers.
They also have links on their homepage to all the providers, so you can go straight to the relevant sites to find out prices, order tickets etc.
I use it all the time - invaluable.
I have linked to some CURRENT Dunnotar/Edinburgh services below. Check the summer timetable nearer the time - it is likely to be better, if anything.
Trains seem to be the best option here, but generally for travel in Britain, the long-distance coaches (National Express, Citylink, Stagecoach, Megabus) give better value for money, and cover more areas.
Alba's coaches to Aberdeen would be cheaper than the train normally, though you can get special offers if you book early online. But you would then have to go on Travelinescotalnd to find buses from Aberdeen to Dunottar junction. Have a go - but remember the timetable shown is only valid till end of March, then new summer timetable.

I looked at the sites and it looks like the trip from Edinburgh to Stonehaven takes about three hours.
I was suprised to see that there are even buses at late nights for the return journey.

Friends of mine took the postbus to travel in Scotland - that's cheap and said to be great fun!! It might take you a bit longer but if the drivers are ok, who cares!!!
